So I have finished putting together my app via the web application but I was wondering if there was a way to now put that on our server?

Thanks for reaching out! Congrats on finishing up your app.
If you want to set up a self-hosted instance you will need to set up a brand new account for that self-hosted instance through this portal here. This will be a separate account from your Cloud organization.
Once you've spun up the infrastructure for your new self hosted instance, you can start the process of migrating over your existing work. We have some documentation on switching over from Cloud to self-hosted: Migrate from Cloud to Self-hosted | Retool Docs
